If it works when you use the Arduino IDE, use the "Use Arduino IDE Settings" checkbox in the connection tool bar. Before doing this, do an upload with the Arduino IDE, then close the Arduino IDE to save the settings. Now Embrio will use whatever settings you last used to do the upload instead of trying to specify. The only down side to this is the upload process is a little slower and you don't get the nice graphical feedback, but it's no big deal.
If you want to avoid using the "Use Arduino IDE Settings" checkbox, first I would suggest experimenting with the second drop down, it defaults to "unknown", but you might have better luck with one of the other two options.
If that doesn't work, look in the message log, and make sure you have the "debug" checkbox checked to show all messages. Are there any messages there when you do the failed upload?

In the screen shot I noticed that there was no Startup Trigger attached to the timer node to start the timer in its loop. Turns out this doesn't look like an upload issue after all.
